Turn the sliding door switch to off position then pull the handle inside and push them closed manually. Turn the sliding door switch back on and give it a try.

When the passenger sliding door closes the front part of the door latches, but the rear does not. It protrudes out about an inch and the car chimes incessantly while in motion.

I'm assuming that your side rollers are in good shape.
