If your fatigue is low, you need to switch to half pads for practice, and even change your practice reps for each position from starters to backups. This will regain your players stamina. Then when you get to the off-season, go into your settings and turn OFF progressive fatigue.

So it's not you it's madden. The best way to change this is go into Staff > Formation Sub > then start replacing your 1s and 2s with your 3s and 4s for certain formations you think they'd fit it.
