But my problem is i have no way to compile them back together into an nsp file/xci file. Since their just edits of the secure folder it should be easy but alas i cannot for the life of me find a program that will work. I tried NSPack Tool, it doesn't work at all. all it does is creates an NSP file thats roughly 332kb when the game itself is 2.0GB.

Converting a xci to nsp won't include the tickets or be signed so you will get banned. If you mean nsp that someone else has dumped from the shop then no it won't make a difference.
